So, probably didn't do this correctly and don't know if it's related:
The switch on my inverter went bad, so disconnected and changed switch. I've got loads of problems, one being two leisure batteries that need replacing amongst a host of others - boiler, diesel heater fridge.... so have perhaps been rushing jobs to get it ready for our hol. The batteries were charging fine, but voltage dropping when dark. I reinstalled the inverter tonight but as was dark, had the power and lights on. When I connected the negative terminal it sparked. Inverter working fine. When I was putting everything back together, I noticed only battery 2 led blinking and no light on battery one. MeTer showed error light and empty on battery one, only charging on battery 2. Not sure when this happened or if something I did. Advice appreciated.
 
Are you sure you have the batteries polarity the right way round?
 
Unplug the Metter cat 5 cable from the solar controller. Unplug the solar panels. Make sure both sets of batteries are connected and reconnect the solar panels, finally reconnect the cat 5 cable into the controller.

This commonly happens and is nothing to worry about. Inverters have big capacitors that act as storage reservoirs for electric charge. When first connected those capacitors fill up rapidly, with a big inrush current and usually a spark. After a fraction of a second it settles down.

Is the Battery 1 connected to the pair of leisure batteries, and Battery 2 connected to the vehicle starter battery? Do you have a multimeter that can take voltage readings?

Measure the leisure battery voltage, at the actual battery terminals if possible. Measure the voltage at the Battery1 terminals of the controller. If they are not the same, check any fuses in the wiring between the battery and the controller. Actually, if the solar controller meter is showing empty on Battery1, check the fuses anyway, and check for bad connections too. There should be a fuse very near the battery on the wire to the solar controller.
